One of your instructions says, 'This script does not process bi-directional location references. Resave plugin in the CK to rebuild them.'

I'm not entirely sure what bi-directional location references specifically means, if it's something that is almost always used in mods or something I don't even need to worry about, but I tried resaving a reference heavy mod in my load order that I used the script on (I ran it as an active file) but it reverted the .esm flag from the .esp.

So is there a specific way of saving a plugin that I don't yet know or is it something that I shouldn't worry about?

When a reference has Persistent Location or Location Reference, it's also listed in these locations, creating bi-directional connection - locations have links to refs, refs have links to locations. The CK restores these links if they are broken. It's not necessary when a mod was made entirely in the CK, but if xEdit was involved, these links may be incomplete.

Nothing to worry about if the CK removes the ESM flag, it is weird this way.
You can resave plugins first, and then apply the script to avoid the extra step of restoring the flag.
